First off...go read Camb3211's post, "Top 5 Pokemon Spin-offs that should be made". Prior knowledge to that post, and the comments back and forth between me and him in the comments section would be helpful to this post.
If I were to make a Pokemon online game, I'd first want to know what type of character we wanted to play as and/or which kind of online game it would be. As such, lets separate it based on these categories.
First of all, online games can be separated into two forms, Games that are played online, like MMO's, such as WoW, and games that have online elements, like Diablo or Halo. This directly effects what kind of character you can play as.
In the MMO style, the way the Pokemon are used would have to differ (you wouldn't have time to throw the Poke Ball out every time a battle started). As such, this dictates that if you play as a trainer, the Pokemon must be like Ash's Pikachu, always out and ready for battle, rather like the Warlock's familiars.
On the flip side, you could also play as the Pokemon, similar to the Dungeon series. In such, you'd have the powers of the Pokemon, and would be required to work with other players to complete certain dungeons due to the element types. Customization would come in Pokemon abilities, stat boosters you've used, and the accessories you've included on your Pokemon, similar to the hold items of later Pokemon titles.
However, if it wasn't played only online, you could have the random battle system in place, and could play as the trainer easier. In such cases, it would be a 3D Pokemon game with an online battle arena, and possibly special gyms and tournaments that could be done in co-operative play. This could also be carried on to co-op adventure, however, how that would work, I'm not sure.
Instead, a co-op adventure would seem more like Diablo to me, with Pokemon being like the Druid's familiars in the game. Always following you, but able to be substituted if needed. This mirrors the MMO play, and could be combined to be a semi-permanent online game if it would be better...similar to Nintendo's Animal Crossing: Wild World.
